The Young Zebras lost the COSAFA Cup group stage tie 2-0 to finish tied on six points with leaders, Namibia and hosts Mauritius, but went out due to an inferior goal difference.
Seychelles finished bottom after losing all three games, while Namibia advanced to the semifinals. Mauritius will hope to progress as the best runners-up.
Botswana’s Under-17 side had set qualification for the AFCON as their target, with the COSAFA Cup used as a qualifier.
The Young Zebras begun the tournament with a solid 2-1 win over Mauritius on Thursday, following it up with a similar win over Seychelles today.
But needing a win to send them through, Tumie Duiker's boys came unstuck against a rampant Namibian side which had beaten Seychelles 8-3.
